Well, here's the song the flutters sing on "Sun Tuesday", the day of their festival.

Okay . . . The stuff about the sun making the flowers flower and giving warmth and daytime is literally true. But since they're saying the sun is the source of hope, laughter, and love, I would say that the flutter ponies do indeed worship the sun (not to mention they do have a Sun Festival and a shrine built to the Sunstone.)
But the flutter ponies were so isolated from the regular ponies (until the movie) that the other ponies probably wouldn't have the exact same beliefs. Personally, I've always thought the "regular" ponies worship the rainbow.
